I always used to use Hyperdia but it hasn't really made any advancements in the last few years so has a lack of functionality now.

I now use the Navitime app, but it requires Japanese language. If you don't understand Japanese then the web version is ok:

Just click the train icon and change to English.

Things Hyperdia lacks: location based lookups (great if you are looking for the nearest station), clicking to update time (Hyperdia gets time from the page opening time)
