The best meals I had in Japan during my March trip were a kaiseki place in Kanazawa that cost almost as much as a soapland trip and a steakhouse in Hakone. I definitely stayed at too many ryokans that trip - I got a bit burnt out on kaiseki by the third or fourth dinner.
When I'm going back in a few days I'm going to try a lot more places, I'll report back the best of the best!
You have to make a reservation but they are the only ones that have omi beef if you are interested. The restaurant is called T Nakameguro. These images are from their T course. They are a bit pricey if your not planning to splurge.
Not sure how long you're willing to wait in a line, but I spent 2 hours waiting to eat at Tonkatsu Marushichi and it was one of the best katsudon, hell, one of the best pieces of pork I've ever eaten.
